It's possible that they are having problem with molting... But you said other shrimps (Bee shrimp) are doing fine...
It's highly unlikely but check out your calcium level...
20ppm of Nitrate is totally fine.

I don't think the problem is your tank. It is most likely not very healthy from the beginning... Did you buy them from store or other enthusiast ? I like one from enthusiast (Craigslist...etc). I recommend that you get younger juvenile cherry shrimps. I know most people prefer vibrant color of adult...

I recently got a Singapore fan shrimp (2.5 inch now). It is very interesting one, disappears into moss wall. Then suddenly appear right next to spray bar.

I am surprised that your CRS are still alive in your tank.
They are highly susceptible to stress (from your fish).
I would put them in a separate tank or put a nice divider to make their own space.
Shrimps love sponge filter (or stuffs stuck on the surface of sponge).

I totally agree... If just to make up for evaporation Ultrapure water is good (I use MilliQ water which is more pure than RO). But for regular water change, I wouldn't use water without minerals... ( I do 25% every week to keep up with my inhabitants..) Reduced light is one way but you can also incr...

Immediate remedy: I don't know how big your tank is but you can clean up with mechanical brushing (magnet cleaner?) You can also grow snails that can eat green algae. I have to agree with Mustafa as a doctorate degree holder of biology. It would be really hard to prove without any scientific evidence that inbreeding itself can cause runt or mutation. I would be extremely difficult to pinpoint source of genetic mutation as every aquarium use different water chemis...

If you're starting a new tank, try to get some cycled water from friend or store and add it to the new tank.
If you can get used filter from cycled tank, that helps a lot too.
Also measure Ammonia/nitite/nitrate in your tank after your cycling attempt!

My cory catfishes were not interested in hunting for shrimps (even baby).

I don't know about inbreeding issue. But I found a Rili shrimp from my population. I isolated him and setup breeding chamber with other RCS females.
